Players can at least rule out whether they've been moved along to another run based on the rune drops alone--regardless of whether that's attributable to a major save game issue, or, like me, it turns out you just experienced a blatant mind-wipe silly brain fog.
For easily reference, the soldiers patrolling that path outside of the Church of Elleh drop about 60 runes in 1st play, and around 360 in NG+1
Another possibility is that Mods are involved. Any mod that relies on changes to Regulation.bin (and maybe other files as well) is likely to break the game until updated. And the expansion update did indeed make changes to regulation.bin and many other files.
Of course, in these cases if neither of the above are in play, the very first thing to do is Verify Files and make sure your installation has not become damaged in some way.
Installed DLC update. Created new character for DLC playthrough. Completed one playthrough including all DLC content. First playthrough was smooth and without glitches. Went from defeating Elden Beast right into NG+ and continued to play for several hours in NG+ to get the festival started (want to duplicate some DLC gear). Fired-up today and several activated graces from last night are missing – looks like the last four or five activated from the night before.
Traversed map and re-activated the lost graces. They now seem to stick. Note: graces lost, but progress was clearly recorded in the database: Doors to divine tower are open, elevator is up and several other tell-tale indicators that progression was recorded and stuck (I still have Godrick’s Rune activated) – it’s just the associated graces that were dropped (like the one at the top of the tower).
