What to do after defeating Mohg, the Omen and being grabbed by the "three fingers"?

I thought that after this I would be able to fight the final boss, but honestly I have no idea where to go, since Lyndell is covered in ash....so where do I go after this?

you go up the stairs in leyndell to the same place you fought morgott before

Malenia or if you got all boses achievements, try exploring for all incantations, all weapons and all talismans.
If you already did it then go NG+ or do Pvp or help others with coop as you have all (or most sites of grace).

This. One of the main reasons for this last section of your journey was to burn the thorns blocking you entry to the Erdtree; now you can enter it.

The site of grace where I fought Margott is gone, but walking around the ashes I found another site of grace and now I'm fighting the Gideon the all-knowing.

Ah, you had not fnished the game yet.

Btw, it all changed there, keep going (and check your achievements for missing bosses).
Kill the All-annoying then keep going.
