crystal sword has 2 damage types and night and flame has 3 damage types

The magic and fire damage shown on the weapon is part of the melee damage.
It doesn't factor in any buffs you might have towards a given damage type. Say, your weapon deals a portion of its damage as magic damage and you then use a Glintstone crown and a talisman that boosts magic damage ( Magic Scorpion Charm ), then those values will show up already factored in when checking the status page ( your AR is higher there ), but NOT on the reskill page.
So I could imagine you wearing some kind of buff to one of the damage types of your swords, which changes ( = buffs ) their AR when checked on the status page.
In regards to your question, on higher levels the good weapons' L2 attacks outshine their 'normal' hit damage, so any combo with a high-damaging L2 will yield better results on the damage-front than simply combining the two highest AR weapons and not using their L2.
So I should us the weapon with the highest nummer on the status page ie the night and flame?

example
sword one does 200 physical and 200 magic damage = 400 dmg on normal attack
sword two does 400 pure physical damge = 400 dmg on normal attack
so you would think both are equal
but enemies have different resistances to all the damage types
lets say an enemy has 10% physical res and 50% magic res
sword one would do 180 phys dmg and 100 magic dmg = 280 dmg on normal attack
sword two would do 380 phys dmg and 0 magic dmg (duh) = 380 dmg on normal attack
(this is simplifyed - there is also flat dmg reduction and weapon arts are a whole different beast)
basically weapons with only one damage type (or at least one dominant) are better - broadly speaking
there are exceptions depending on the enemy youre facing and what stats you have leveled up
on a normal r1 attack?

Night and flame 513 on the first swing.
