If you can talk to her and have the options for rebirth or cosmetic, you have the great rune. Her rune doesn't need be powered up in a divine tower and is considered enabled automatically...

the rune is in key table of ur inventory

I know it doesn't affect the ending, but it's uncomfortable

Yea, It's probably affected by the timing in the program, like timer. So, it's a probability event.
