Proton torpedo is one of the best anti-capital weapons in the game, along with ion torpedo. The point is, with their range and accuracy, you can make non-committal attacks on the capital ship, keeping your morale up by not dying with every attack run. You can even attack capitals on defense with torpedoes.

Today, I'd put the ion torpedo above the proton. The way it kills shields and then subsystems is magnificent. All you team has to do is mop up.
