I think it's possible, but for obvious reasons we don't see this referenced in any ways in the game

GTA 3 underwent some changes as it was initially slated to release just a week after September 11. It was delayed by 3 weeks when the attack happened. They changed the colour scheme of the police cars, cut some references, altered the in-game flight paths away from any skyscraper and removed some dialogue. There was some rumour that the WTC look alike was supposed to be in the game too but I haven't seen any evidence of that.

In GTA 4, I think there were some references to terrorism and a "tragedy a few years ago" here and there. I do feel, combined with the general vibe, dim colour palette, gritty narrative and subversive themes, it's a very post-9/11 story of doom and gloom.

Roman's first conversation with Niko (I.e. the cab ride to Roman's office) you will hear Roman exclaim "♥♥♥♥♥♥♥ Terrorists!" And then he explains about the bridges being closed.

I would say that it is heavily influenced by the events of 9/11, indirectly references them, so a similar event was likely to have happened. Even though it's not explicitly stated.
