Not sure how you can be downloading/playing the game through STEAM and have a cracked copy or a virus in it unless you .. got it from somewhere that you shouldn't have and added it as a STEAM game .. but if it's legitimately from the storefront, STEAM is not an antivirus software and any virus warnings would be coming from your antivirus and due to the obvious integrity of the game if it was purchased legitimately through STEAM, and where you got it from .. your antivirus is making a mistake known as a "false positive" and it most likely is blocking it from running due to that mistake, therefore causing STEAM to show an error if that is indeed what's happening.

Assuming that is what is going on, from the vague and strange post .. you'd need to undo your antivirus's quarantine on the file, and restore it, then whitelist it in your antivirus so it ignores it. You may need to uninstall/reinstall the game depending on how much damage your antivirus did to it .. I'm not sure where the game saves are located with this particular game, but generally, unless in those rare cases, the game save is located in the install itself, your saves should be safe.

Though I am making a lot of assumptions here from the lack of information and confusing claims.

The strangest thing is the fact that the pop-up happens when i launch it the first time, but when launch it again it loads just fine. I dont know why its doing this in the first place, because it only started doing this after i had updated the game recently.

i am just as confused i got it on steam and re downloaded it for the new update. and on launch it said cracked or has virus.

Complete deinstall / delete your game.
Download Malewarebytes, run a full scan and delete / put everything in quarantine which has been found. Then install your game from Steam and try again withotu editing / replacing something.
