Infernal, Wasteland (Acid), Corrupted, Enchanted, Crystal, Permafrost
Betalith:

Water works on all other biomes.
Water, while a catalyst for crystal growth in reality, isn't because it's water on it's own, but rather what the water contains: Minerals.
Same goes with Rocklands, water doesn't contribute to its growth.
Singularity because it's a "glitch" biome.
Celestial I have no idea why, probably related to the fact it's called "celestial", basically means "space" or "stars", which water famously doesn't exactly exist in as a liquid.
Paradox is a Time biome, so water has no realistic way to affect it.
Infernal is hell, so if anything lava should work on it. Or fire.
Wasteland because it's an Acid Rain-specific biome. You can't spawn it in through Seeds, just by using Acid Rain on plain dirt.
Not sure about Enchanted, maybe because it's a magical biome?
Permafrost, same reason as Crystal. It's a pure Ice biome, so in theory water should work, but in Permafrost regions in reality, it rarely, if ever rains, because it's so cold.
Those are my thoughts on the reasons why they don't work.
