The main problem is Chris not knowing. Like you say it implies they never did any kind of tests after rescuing him from the Baker home which would be ridiculous.
Also the family thing is an attempt at a theme. It's kind of half assed but...

Miranda and Co. knew it, that's why they expected him to be tough to deal with.
Miranda did know and Ethan supposedly wasn't infected.
They did, but they were surprised that he's like a plain human.
The villains were like a family because Miranda had adopted them. However, her motive wasn't "family", but to test Cadou on her "family members" in order to find a vessel for her daughter.
Eve wanted a family because she was a lab rat, very young, and didn't have any family.
Donna didn't want a family. She was hiding because she had a scar in her face, and after her parents died she cut herself from the outside world. Afterwards, she was found and adopted by Miranda.
Morou was acting like a child because after being infected by Cadou he became stupid and was trying to impress his "mom".
Lady D loved her daughters.

They didn't. Miranda even has a line right before the final battle "Your body isn't normal?!"
She didn't know and he was infected. That's why he had regeneration and hallucinations in 7.
She knew or she didn't know it doesn't matter the question is why the hell she left him in the first place after she woke from death at the beginning of the game ??
And she ran some tests on Mia but not Ethan ? although she and Heisenberg said he has powers but no one is willing to get near his body and make tests on him even the Bssa !!
And if he has regeneration power why he can't regenerate two missing fingers from his hand ?!!
She and Heisenberg both say that he was being tested, which is why she let him live after the crash, so he could then undergo the tests.
Which itself doesn't make sense if she didn't know he was infected as there'd be no point testing him.
It also doesn't really make sense anyway. Ethan has nothing to do with Rose's suitability to be her daughter's vessel, and Ethan wasn't necessary for any of the tests they mention putting Rose through (such as her regenerative capability).
It seems like the story was originally different at some point and due to hasty rewrites is no longer coherent.
However its revealed that Mia knew so probably Mia faked test results to protect her husband because she knew what would happen if they find out he is mold.
How could she possibly fake the test results? Unless the BSAA have her doing the tests, despite the fact she herself is a POI, which would then end with the same "The BSAA are unrealistically incompetent" problem.

You don't go "Interesting, your body certainly isn't normal!" to someone who's body you already know isn't normal.
The reason Miranda pitted Ethan against her "children" is because killing them would awaken the megamycete. No explanation as to why she couldn't just do this herself though.
