Some materials/elements are time-fall resistant, like the buildings, cargo cover, Sam's suit, and the "decontaminating suit" screen that you see before entering a main terminal [which PERHAPS it's the same technology that protects Sam's face when he wears the hood?]
So, why didn't they make everything time-fall resistant then?
(1) It would have been game breaking.
(2) It's a post-apocalyptic world where materials and resources are scarce. People need to carefully select where to use such resources, as they simply won't be enough for everything.
Your comment should be cut into stone and posted around the game world. Or even a sign would do: Leave logic and the purchase price amount behind all ye who enter here.

This is mentioned briefly, buried in an e-mail or interview. Chiralium/Chiralium Crystals are what they use to make things resistant to time-fall. They have to balance the use of this in order to minimize exposure to chiral radiation which has harmful effects to most of humanity. I think it mentioned that those with DOOMs are either immune or resistant to the effects. Which would make sense as to why Sam's clothing doesn't degrade noticeably but the cargo and everything else does.
I sure don't mind that bit of videogame mercy. But it is also kind of funny how the most brazen "timefall rain doesn't matter" item, is also the one most easily destroyed by rain when in a box.

It has been a while but because I like using the sneaky shoe plants (stealth bonus works even when loudly wading through snow with a clanking hover carrier behind you!), it seemed to stand out that it would default to placing them in a quickly wearing down box on top of your back.
and after all, once a box is destroyed the item inside it starts taking damage. At the very least I seem to remember "Wait these boots were nowhere near this bad earlier"
You're remembering incorrectly.
Damage to contents is exclusively via impacts. Be it falling, being shot, tripping over the boxes, etc.
