But to each their own of course, but most players would likely agree that Nenio is the weakest/most annoying companion of the lot.
Nenio is one of the most interesting characters in the entire game. Also by far the funniest. Whoever kills Nenio - as you recommended - not only loses a really interesting background story, but also countless laughs...

I always use the human form, which somehow fits her idiosyncratic character more. ;)
Still won't change Nenio's obnoxious, face-palming-inducing personality tho. Put her in the party roster at your own discretion.

Master Shapeshifter works for Kitsune's human form. Meaning that if you take the Mythic Feat, she's actually more powerful as a human.
That being said, I leave her in fox form for the rest of the game.
If you plan to get the everybody ascension ending, you need to do Nenio's quest for the 6th crystal.
Demon and Trickster have an alternative way to get the 6th crystal, so they can skip Nenio's quest entirely. But every other path has to endure the grueling puzzles to pull it off.
Also I found the ascension ending super lame and disappointing. For all the work you do for it it was surprisingly uninteresting. Felt more like a gimmick than anything. There's no cause or purpose to it at all. Never doing that again. But I'm glad I didn't have to do Nenio's ultra lame questline to do it. That would have been even worse.
The boss of that quest chain drops a crystal? I'm pretty sure I've shot him with a bolt before, and he didn't drop one.
Also, I usually skip that boss battle, because he has a terrible habit of making the game crash by the time I get him down to around half his HP. It doesn't happen every time, but it happens frequently enough that I don't feel like putting up with it.

For the ascension ending, you only need 1 crystal for your Commander to achieve godhood.
You need 5 crystals for the Commander and your companions to ascend. Even then, only those who's companion quests have been resolved will agree to do so.
You need 6 crystals for the Commander, their companions, and Areelu to ascend. As before, only those who's companion quests you've completed will agree to ascend.

Finally, the stand alone version of Midnight Isles is a good testing ground for build ideas. Both for your class, as well as your Mythic Path, since you get a Nahyndrian Crystal at the start of each island chain.
Thankfully not necessarily true, I simply use ToyBox for the 6th crystal, rather than suffer through that crap ever again. ;)
