It's an interesting question. I believe in the Etudes there might be a Loyalty flag for her you can adjust. I never tried it.

I can say this: I tried taking her with me and Lann to Savamalekh in Act 4; and not taking her with me in Act 4; either way, she shows up & betrays you, but at least in the 2nd case, you get to kill her with 6 in your party instead of 5. My final experiment was not doing the quest at all. ... when you are re-emerging into Drezen to retake the city, she will show up and attack you then. In short, there is no "in game" way to prevent it. I tried.

I also found out, though, if you tell her to leave the party right before you go to Sav's mansion in Act 4, she won't show up to betray you, and you will indeed never see her again.
(I was curious about that too.)
Don't side with Lann to start off with if you want the best Wendu ending, though to avoid her betrayal if you do take the evil option in chapter 3 telling her how fighting in the crusade is a great honor of true strength that she'll never see. That I'm certain causes her to shape up.

Yeah, if you took her with you in chapter 3, she will betray you eventually, and there's no real way to avoid it without dismissing her. At that point, she's gone from your game.

Actually, I did find a way to keep her in C4, it involves some creative sequence breaking when doing the quest in that chapter, and you can keep her in your party. However, if you do that, it will break the C5 quest in a way that it will not be possible to complete, so I don't recommend doing it even if you figure out how to.

If you want her to join you in the endgame, you have to reject her request to join you in C3 with the Evil dialogue option (there's a neutral option that might work, haven't tested.) She'll rejoin you for real in C5 then.

So if I use toy box force change the flag, it may break the quest in chapter 5?

In act 3 when meeting her again in Kenabres, you have to reject her by telling her she is not worthy to become a crusader(that option has a persuasion check). Thats the only way to have side with you in act 5 if you took her over Lann as far as i know.

Wenduag trying to turn against you is pretty much part of her defining character trope. But depending on your interaction with her, you can convince her that fighting to the death is not a particularly bright idea on her part. There are a number of persuasion options you can try to pass throughout the game which will allow you to avoid killing her during the course of the story.
