This is really neat. As a scientist, I would love to see the realism upped a bit and I have some very simple suggestions. These are quantum mechanical orbitals and as such, they are describing quantum mechanical particles. My issue is that you portray the electrons as having classical paths when moving about--that is to say, you can track it with your eyes moving like a marble from point A to B. If you have electrons in a degenerate orbital, like the 3 d-orbitals of iron for example. You should be able to put the 6th d-electron in any of the 5 possible d-orbitals but the demonstration will only accept one as correct. Since all of the degenerate orbitals are equal in energy, the electron could fill any of them and it shouldn't matter....

That book being Permutation City. There was a VR environment called the Autoverse, in the book, which allowed a pseudo-chemistry unique to the simulation, to be played around with. I may have to check this out...
