Consequences of going into debt (cash)?
Project Exodus (and others) in my game have run a massive cash deficit and has had negative cash reserves for over a decade now. How can they function like this? What are the consequences for them.

They're an AI, and I've heard AI doesn't cheat... so it's just possible not worrying about cash?

You can operate just fine without cash, of course you can't buy anything, but besides that the only penalty is huge maluses to a lot of checks, like e.g., your habs will be free up-for-grabs by anyone because they'll have like -30 penalties from you not having any money (this happened to me once when I ran out and lost 9 habs in the same turn the turn after). It probably affects other checks as well.

They can even defect to other faction without doing anything.

The station commander just call another faction leader and say something along the lines : "Hey...Hello... hum... I know we are basically enemies and all that stuff so all of this is a little awkward.... but... right now we aren't paid at all since months so... I mean, if you ever need a station.... you know what I mean, right ?"

You can't equip most orgs when in dept. If you assassinate the councilors of a faction that is in dept, the newly recruited councilors wouldn't have any implant augments and any orgs that require cash to equip, including the powerful ADM orgs. That faction basically becomes your training dummy until it somehow get rid of the dept trap.

Debt is basically how you "defeat" the enemy, because once they are in a large debt hole it is all over for them. I had the academy at 0 CP for a looooong time at the end of my run as the protectorate last game.
