How can I end a war with a faction?
I'm the resistance and Humanity first is at war with me because I had to declare war on their territories to fight alien invasions since they wont even try to do it themselves. Ever since they have hated me and I don't want to have to keep fighting them.

Almost impossible (you need to give tons of gifts to them via making a deal with their councilor).

Seems like a missing mechanic.

if this is not an ideology war (forced by plot or you annoucing your win goal, which shouldn't be the case for you with resistance/HF) you can put an end to it with time (not messing with them anymore) and giving them stuff with trade (no hard value for how much of each thing reduce hatred that i know of). they'll revert back to in conflict, and later tolerance.

Find an agent on the map like you would for detaining or turning them, but instead make contact with them. Sometimes you can just nap them no extra resources needed. They really value research. For instance traded space hotel tech for a NAP with HF. I traded that same space hotel to 4 different factions in a row for a nap. I always try to keep the anti alien factions on NAPs because they need to use their manpower to screw with the other guys, not me.

Just contact them and keep giving gifts. When it says "generous trade" you get max bonus to relations AFAIK, no point giving more in one go. If they really hate you then this can amount to a significant amount of resources. Boost has very high value considering its not worth much after your space economy is in full swing.

Also bear in mind alien lovers gain hate when you kill xenos so no point trying to get along with e.g. Academy, they'll be back to hate after a while anyways.

I've been gifting HF tons and tons of stuff. Never went to war or bothered them in any way. They still try to take over my CP's in russia.

I ran into this problem recently playing the Resistance. I took Japan from the Initiative when it was apparently at war with HF (they are the EU/Australia/England/Ireland/South Korea). I cannot make gifts because their Councilors never appear on my map to be Investigated. Also, the option to Make Peace has a ZERO VALUE and there is no cool-down timer to improve relations. I am hoping this is a glitch that somehow thinks HF still controls Japan...

... I think you are getting confused. Peace among factions and peace between countries are 2 different things. You can have a huge war with another faction but the countries you control are still not fighting each other (They will be rivals though) or you can have countries at war with each other while your factions are still tolerant towards each other. You are not playing a country, you are playing a shadow organization that controls countries as pawns behind the scenes. You can easily dump one country for another. A country's peace treaty is dependent on the process of the war and not the faction.

It is possible that I am confused about the distinction as it applies to the game mechanics. What I want o know is how to stop Country A (Japan, which I just took with a Coup) from being at war with 5 Countries (all in control of HF whom I am 'In Conflict With') when it says 0% Chance of Ending War on Set Policy Screen for Japan. The icon that shows War is strangely inverted in color with Red Sword on White Background with no 'Time Until Relations can be improved'. Do countries have permanent Wars/Hate that transfer over to new owners or am I experiencing some kind of bug/misunderstanding something I do not see?

Does your war say Japan-UK war or a whole list of countries on Japan's side? Because if your war got started when you are in a military alliance, your country might not be the alliance leader.

Here is a screenshot to simplify matters, I think the issue is that some countries agreed to join the UK in their war on Japan - and that I have to settle things with the UK and South Korea before I am able to end the war with both Pakistan and Australia...

That is a Japanese flag with the war symbol over it, it shows the "alliance leader" for the war. Mouseover your options for "Set Policy" on Japan's infobar, it should tell you when you can sue for peace.

This is the same thing with the US flag.

For factions... it seems the only option is massively expensive trade. :( As for making peace between nations at war, controlled by factions that are good with each other... I have no idea. I wish I knew. I'm constantly at war with a faction that is "Tolerant" of me. And the "seek peace" option doesn't work.

You very likely can't end the war by diplomacy.

I think there's a mechanic where you can force a war to end by conceding ownership of some territory the enemy has a claim on, but that probably doesn't apply here.

But other than that, you can't force peace and it's likely the other party doesn't desire peace. Largely phony wars can stretch out for years this way.

If the war is really bugging you, go seize control of the leading country on the other side of the war. Then you'll have no trouble getting them to agree to end it!
