You get those skin's back, but they are no longer just a skin..
You should always skin the carcass in my opinion in case ya get tangled up doing other stuff and then take the carcass which if you take the animal if may rot or if you take the skin and the carcass the carcass may rot at some point.
so the thing to do is shoot the animal - skin it - save the game - in case you get side tracked before going to trapper.
The reason to hunt legendaries is that (1) its easy (2) you can sell the skins and carcasses for a lot more money than just normal skins (3) you can buy certain things from the trapper using specific legendary skins you have turned into him. You can buy these at any trapper once you turn in the skin (4) some items you get from a legendary hunt can be sued for thing you get crafted at the Fence person These items can give you bonuses but I think they are silly to fool with.
Note when hunting 3 start animals you have to do a kill shot with the right weapon to end up with a perfect skin with legendaries you can blast away at them with anything and they give you a perfect skin - this is because there is only one skin per animal so they make it so you can't mess it up.

Story
You sell the Pelts to Trapper. There are tons of unique clothing and outfits he can make for you that will require some kind of Legendary Animal Pelt. The other items you get from a Legendary (tooth, claw, etc.) you keep in your inventory, then check with the Fence (notice the Craft option on him) to see what's required to certain Talismans and such. The Talismans will give you always active buff to your character, which helps.
