If you've just started the epilogue as John, your base stats get reset to a lower level (assuming you had them at 8/8 as Arthur) and you have to re-level them. So even if you have all three sets of stamina related gear, you may not be 10/10. If you didn't notice this, then it might look like you're missing a bonus point from gear when you're actually 7/8 base.
Fortunately, I had a bunch of aged pirate rum and other stat potions when I hit the epilogue, and levelled them back up right away.
this isn't an issue whatsoever, all base stats get reset yes but the game will give you the elixers needed to almost fully buff johns stamina if not fully based on your first few missions and how you perform.
to clarify, those rums and elixers you had weren't transferred over from arthurs satchel, it's programmed to give those to john so that you can bring him up to max right then and there.
you're supposed to drink them right away on the first mission, (although be careful because crashing the wagon can make abigail upset lmao,) and then poof, back to 100%
