It might affect your honor in the short term, but the mission has little impact in total. However, it does show or at least can show what Arthur was like at the beginning of the game.
I would like to make a mod where instead of confronting him about his debt, I inform him I paid it off and present him with a basket of traditional Polish pastries. I am drowning in guilt at what I have done.
You mentioned you accidentally shot him aye?, learn from it and turn Arthur into a good person, the game is about redemption after all.
Even though I joked about "cracking eggs", you don't actually have to be physically violent in many of these situations. When given the option to threaten or hit, threatening is often enough. They borrowed from a loanshark, getting a "i'm gonna hurt you so bad, you're gonna wish I didn't hurt you so bad" when the boss wants you to break their knees is a good outcome.
Then say "howdy mister" to a few people in town and it's all good. The morals in this game are a little wonky, just roll with it.
They have to have Arthur do bad things so he can redeem himself, or the title would make no sense. Although he probably shouldn't look down on Dutch when they are both merciless killers at times.
At least Arthur is honest and somewhat remorseful about it, Dutch is a manipulative psychopath who just uses everyone and lies and sweet talks everyone to cover for his failures. Arthur can be redeemed, but Dutch is basically irredeemable.
