Once you play as John, it will be a clean slate when it comes to his horses, money, and some of his items. The rest you get back when you open his bag. I kept most of the stuff including uniqure items weapons and his hat.
All animals are gone.
I mod the game so Arthur can do almost all of it - these are safe and don't break the game:
Mods above require 13 files - easy to drop in - easy to take out.
Drop those 13 files in your game directory right now - and just continue:

(the one that stops the rotting of animals on the horse).
When John takes over - it's a few loose ends to tie up and queue the credits.
You can even leave all of Arthur's Money in "The Branch Bank of Aberdeen" so John can be rich before he gets rich (I hate throwing money away - don't you?).
You keep some items that you can only sell to a Fence (Catherine's Broach, the Fancy Watch, Penelope's bracelet, and small jewelry ?). Gold Bars/Ingots and Jewelry Bags are not retained.
When you get to the point in the Epilogue for Free Roam, you do start with a few minor food and tonic items, but these are not carried over from Chapter 6
You do have access to all of the clothing from Chapter 6
The Progress in all challenges and Stranger missions is maintained from the end of Chapter 6 into the Epilogue, but only to the point they were completed.
If you are referring to a Hunting Mission for the Animal Displays, then whatever your last successful turn in was is what will be retained (no carcasses or animal products retained except legendary animal items for crafting).
* To save Arthur’s money for the epilogue, it is a good idea to get robbed by the Aberdeen Family, then start "Our Best Selves" then return as John in the epilogue and retrieve Arthur’s money.
* Since players will only retain weapons/ammo, outfits, valuables and documents/collectibles into the epilogue, players may sell all surplus provisions, tonics, ingredients, materials and unused horses in the stable to gain extra money beforehand.
Nice note, and an interesting idea - but i simply kill them before dinner. Yes it costs me the loot under the floor, but i have never needed that money. Maybe some future playthrough...
As additional notes:
Most of the random chests and loot throughout the world does reset for the Epilogue, so there's quite a bit of loot to have. The gold bar at Limpany is a prime example.
Loot that doesn't respawn seems to be linked to an event, like visiting Hanging Dog Ranch with Sadie in Chapter 6. If you Do Not take the money from the Loot box on the Second Floor, it is available for the Epilogue - but if you empty it in Chapter 6, it will be empty in the Epilogue.
It's pretty easy to have $10,000 at the end of Chapter 6, and very easy to have $2000 by the end Epilogue 1 (i'm currently at $5000 in Epilogue 1)
Quite - and then some. In Chapter 4, on track to make a 'Bank' deposit of at least $22K, probably $25K.

My John doesn't have time to fool around making money. He's on a Japanese Bullet Train to the Credits <----Arthur has already done most of it and made him a Filthy Rich Man in the process...lol
