I would only use them if absolutely necessary. Like if a game were 100% unplayable. And I'd use them to fix visual things that I know the developers will never fix. For example, adding licensing to a sports game.
Most people use mods to dramatically change video games in other ways. Not visually, but technically. That's why they cause problems. It's very common for gamers to complain in a forum that their game isn't working and not even consider that the mods are the culprit. I see it all the time in sports game forums.
I used some mods to improve things I want and I didn't have problem to unlock not a single achievement.
Just to get this out of the way, enabling cheats in the game (secret codes) will lock achievements.
But to disable achievements? I don't think so. Try to play further and see if you can unlock some other achievements. If yes, then that one for finishing Chapter 2 is glitched.

There are save game files that help you start from Chapter 2 so you don't have to go through Chapter 1 again, which is a bit slow and linear only.
Is a single achievement that important - that you'd play someone else's save point?
What if they haven't done what you've done, or what if they have done what you haven't?
I use Nexus Mods and The Native Trainer - and have no issues with Achievements - even tho I could really care less about an achievement. <---I know many others do care, however.
If I survive until the credits and have the game at 100% <---I'm happy and can start over...lol
