Didn't intend to, apart of Dutchs plan and was trying to protect the Indians as Dutch was Minipulating them for an escape.

1) He's not a cowboy.
2) Well, yes. If you followed the story, they are friendly with the natives and trying to protect them.
3) If you followed the story you'd also know they have no love or appreciation of the government and it's men.
4) They're soldiers. It's their job to be in combat. If they're not okay with being shot at then they picked the wrong job.

The game was inspired by late western American. The word inspired implied that R* use the same settings and they doesn't need to keep it 100% history accurate, and I'm glad that Arthur kills those soldiers. Why? Because those soldiers are horrible person not like the one Arthur saved.
