Tell me about it... I actually went through the same process you did the very first time I played and caught one.
Got this 3 star big fish, daily challenge to cook it... Awh yeah! wait, what?! D:

I looked up what to do with the muskie, came to here, realized its basically 100% worthless compared to other things you can throw on your horse for more money
And when I windowed back into RDO at Van Horn near a campfire a hacker blew me up with teleporting explosions
GJ rockstar, you put millions in a game and didn't finish it and bottom feeder hackers are all that play this game now
In Story you can cook them but it obviously wasn't intended or done correctly as even then you only get 1x piece of meat from it, which shouldn't be correct for a 3 star fish that big. And even in Story Mode, it's almost bugged in a way because you have to have that large fish in-hand, then select Cook. It will then setup the wilderness campfire and proceed to cook that fish meat. However it wont work other ways. But this option isn't even available to do within RDO.
I think everything for fishing was an after-thought, or simply rushed due to the time-line Take-Two put them on in order to get the game out on time. Many other things were cut from the game such as the Western areas and the Mexico areas. To which should have easily been included since we make use of that south-western area in RDR1. This is just one tiny aspect where you can tell game was rushed and attention to details were left out. For example you can take down a small 3-star bird and get more then 1x feather and 1x meat from it; so why do ALL Fish only break-down into 1x piece of meat; makes no sense at all.
In Story Mode you have no real need to break down fish though; but in RDO you do. Firstly it's used for daily challenges (cooking X amount of certain kinds of seasoned meats for example) or used to make premium Camp Stew (another daily challenge that comes around often enough) and that requires certain meats (if required at all) and if it is Fish, there are 4 kinds of seafood type of meats.
Gritty Fish: Bluegill, Bullhead Catfish, Channel Catfish
Flaky Fish: Chain Pickerel, Largemouth Bass, Redfin Pickerel, Rock Bass, Smallmouth Bass
Succulent Fish: Sockeye Salmon, Steelhead Trout
Crustacean Meat: Crabs
I left out the names of the very large fish, as these simply do not apply in RDO for meat. Basically the only thing they are good for in RDO is when certain challenge comes around; such as "Catch this kind of fish" or "Catch a fish this amount of weight or more"
So in RDO, aside from various challenges, I don't bother fishing. There is also a daily challenge for "Catch X amount of fish using a lore"; so there is that reason as well. But overall, since Rockstar was lazy, there is no difference in Fish when it comes to 1, 2, or 3 star ratings unlike other animals in the game (yes even small birds) because the amount of meat you get is the same for fish, regardless of the condition rating. So I might as well find a shallow area of water and just go to town on the fish using my .22 instead. Much easier if all I need is meat. And if I do find, say a 3-star Salmon or something like that, i can often pick it off and retain the 3-star rating by using Small Game Arrow. The only point to 3-star Fish are for selling; as there is a good amount of money to be had, if you have the time, by gathering up as many 3-star Salmon or Steelhead as your satchel allows for.
Also if you go to an area with water where fish should be and you aren't seeing any, you can force-spawn them by bringing out your fishing pole, then switch to a weapon; such as .22 or Bow for example.
However in RDO, unlike Story Mode, you can't really kill ALOT of fish with dynamite, it simply does not work. It's as if the game engine is written in way to see this and it simply de-spawns most fish when you try this in RDO. I guess to help ensure you aren't gaining an easy means to money through mass killings. Which seems rather dumb since you not going to get very much for a bunch of 1-star fish. All those are really good for is breaking down for meat.
