As for skeleton ships, if they are sailing by and actually ram your ship, it would agro, but otherwise, it should just sail by, and probably won't path through where you might stop your ship for a sunken treasury.
A meg shouldn't trigger on a ship when no crew is aboard so it shouldn't have been that either.
If those things haven't changed, then most likely, you had a small hole somewhere that you didn't notice, or there had to have been a lightning strike.
EDIT: I'm currently sitting at port waiting out a storm, and I've been hit by lightning while on my ship thrice. Yep, Thor is griefing me.
