Workaround "solution" might be to manually delete SaveGame##.sav and Backup##.sav in %UserProfile%\Saved Games\Respawn\JediFallenOrder every time before launching the game on PC.
That would force Steam to download latest save files from cloud storage.
Have no idea how SteamOS on Deck store save files and sync them with latest one though, and whether you need to do the same on Deck before launching the game.
I only had issue with cloud sync several years ago when switching between PC at home and laptop for travels, both with Windows OS.
