I think it's also where mats go when you disassemble things like your Steam engine. In my case, only 50% of the mats were given back in the builder box, though. ^^

If you or your crew are wanting to build train upgrade, you all put the mats into the build box and then they will count as being in inventory for the upgrades. So you toss all your metals and components in there, , go to the upgrade console, put in your upgrades, and take whatever is left over with you back to your train.

It also counts whatever is in your inventory as well. So if you have a bunch of components in the bin, but all the iron in your inventory, it will work just fine!
