Yes, I agree - it's pretty bad design.
As for the throwing hooks, the game force stopped my train and told me to follow some glowing clouds of bugs away from the train. I tried to fly away from the train and the narrator said I was forgetting the hooks and one of the little creatures appeared at the front of the train and gave me some hooks. It also unlocked the crafting recipe for it.
Keep in mind that "middle mouse" is the default button. You may have rebound it. You're looking for the Winch button.
