The choice doesn't have a huge impact on plot that I've seen, so mostly pick the one that works best with your alignment choice. Morgawse fits right in if you're going Old-Faith/Tyrant and is the most obtainable Sage for Christian/Tyrant. Merlin does very well for Old-Faith/Rightful.
All games have almost the same idea - you don’t need to stun, to tank or reduce AP of the enemy if you can kill them faster then they will hit you, think about it.
Merlin is S level. Morgawse is A level.
Merlin has massive magic damage (fire damage) and very strong buffs, useful curses, and illusion skills with teleportation.
The Morgawse has very good defensive stats and can be a strong tank. Her lightning magic doesn't deal huge damage, but it can significantly weaken the enemy's army.
The choice doesn't really matter for the plot. Only in one mission you will hear unique remarks.
Chr-Tyrant : Morgawse (~)
OldFaith-Tyrant : Morgawse (++loy)
Chr-Rightful : Merlin (-loy) (may be mitigated)
So basically;
If you are Tyrant : Morgawse
