I guess the thanks was a little premature :D it doesn't seem to have made a difference :(
Quick update, I managed to solve the issue. I had to destroy the turrets and eyebots before Meg's dialogue ended as soon as the vault door had come down.
I ran into another bug where there was an invisible door, but going up the escalator and coming back down managed to fix the issue. All in all, this took about 46hrs to figure out. Such a ballache. Hopefully people who run into this issue find this discussion thread and it helps them.
I get to the first intercom in Vault 79, and the NPCs just gather around it with a "This character is busy" message when I try to interact with them.
It turns out (at least for me) that I have to do this process twice for it to work.
1 - Progress through the quest as usual, until you reach the bugged objective
2 - Return to the elevator that you enter the instance from
3 - Use the elevator to return to Appalachia
4 - After the loading screen, do NOT leave the elevator
5 - Use the elevator again, and return to the instance for Vault 79
Johnny will now be in the correct place and the quest should continue as intended.
