Old, old issue. If light can go through a surface then so can rain.

Rain isn't anything more than a visual overlay. Changes it'll get 'fixed'? Slim to none.

It's always been that way. One way I got around it with my CAMP house, really wanted a skylight on the top floor but hated how the rain pours right through, very immersion breaking.

Kinda worked around it by building a bathroom with a flat roof tile covering it underneath the skylight. Now the rain that comes through falls on top of that instead.

Modders have fixed this issue with every other Bethesda title. Until there is mod support for this game you'll just have to deal with it.
