It then applies the special points, but doesn't give you the cards. For me, it is usually "batteries included" that doesn't slot so I can't move.
But it might be that Starched Genes got unslotted and you got messed up.
A not uncommon feature, but just uncommon enough that you stop checking for it and then you get an unwanted mutation or suddenly lose a lot of them
It has also been reported with people without legendary luck losing it, so its really just a server fails to load the special as fast as it loads your cards

Server loads you in,
Server loads up your special load out, starts counting 1.......... 2......... 3........ and sees you have 11
Server goes oh you can't have those cards equipped, silly cheater.
Server then removes the most painful to not have on perk card, that'll teach them
Server then goes ........... 12. oh look the player actually has 12 luck
Server goes well no need to recheck what perk cards that player had equipped, I'm sure I did it right earlier
It does seem to be reported FAR more frequently with players who have legendary cards equipped for stat bonuses
Where it loads SPECIA then finally L and can be like 10 luck points and this cheater is using 15 perk cards worth... must be a cheater, remove the cards that will be painful
Bug-Festa at its brightest
Yes can confirm that this is what can happen as it happened to me on my main character. Picked up a mutation that i did not want and thought it weird as i have starched genes always equipped. Many perks including starched genes got unequipped due to this bug one day. Took a lot of work to remove the offending mutation and get everything back the way i wanted.
I stopped checking my perks every time i loaded in and this is what happened as a result. Could have just been as easy for me to lose mutations instead, which would have been easier to fix.
