Yep, you can use the punch card machine to save a couple/few different loadouts so you can switch to Heavy or Stealthy builds for example pretty easily. And as you get up in level you collect enough perk cards to do anything you want really. I think level 300 you should have every card maxed out and by then you can roflstomp anything solo besides bosses, and sometimes bosses if you minmax.
No, you get it for free at 25 lvl. Then you have to either build punch card machine (you get blueprint for free), or use one found in bigger places. You can then (using the machine) reset special levels at any time for free.

Now as far as money/atoms goes.
Every player gets 2 free perk/special loadout slots to save specific builds for easy swapping. You can purchase up to 3 more with atoms if you want. But you only need to buy those extras if two is not enough.
