Your progress that the team leader does on quest doesn't share over to the other team mates joining with you. There are some quests that will lead you to pair of lazer gated doors, these doors only open (turn blue/purple pink like) once you reach a section in the quests. So why am i mentioning these doors.
Well it's cause if your friend hasn't done a particular quest these will refuse to let your friend go though the lazers and will have to wait outside while you have fun on your quest. Or you and your friend can replay the same missions over to keep up with progress with one another and well having to keep switching who is the team leader if you both want to stay on track with progress.
They is your warning that will spoil the fun together when it shows its ugly head apart from those doorways this game is quite fun to play and there is still quite few quest lines that don't have any lazer doors to go though with a friend. Like i said its just a shame teammates that join with you in the mission loaded zones don't share progress at all what really sucks, more so if you bring along 3-4 friends as that means you will have to do the same thing another 3-4 times for everyone to be on the same page.
I found that a mild annoyance doing the quests together with my wife. I ended up doing some instances alone so we don't waste eachother's time after doing said quests the first time. It also made me do the final parts and the BoS questline solo. But now that I've done all of them I can just follow my wife on her unfinished quests and help her out.
You'll have to keep an eye on your quest progression individually. I thnk you both have to interact with NPCs separately for quest progression as well.
