Sounds like, he screwed you.
I don't believe missile silos are instanced. There's no point because there's always one server timer for the nuke. You also do not get the Instance warning like you do other instanced areas.
It's actually the opposite in my experience. If you show up on map, people (Griefers) are more likely to rush in and take the nuke from you. Generally how I do my nukes is I'll sneak the whole way (I'm not a stealth build at all) to avoid showing up on the map, then when I've put my keycard in, I unseak and wait a few minutes so people can see someone in the nuke silo and make preparations for a queen/earl (I exclusively nuke Earl, but the setup is the same) then launch. I have had a few griefers rush in when I unseak and try to use cards, but I've already cockblocked them.
I've spent hours in a Silo and never seen anyone in it unless they were in a team with me. Could be purely anecdotal, but.. seriously I've crawled through every square inch of every Silo.. Never seen a soul other than a team mate. Quest requirements would still prevail. When on a team each member must get past the stage 1 security screen independently.
