One of the settler quest provided Chinese Stealth Suit. You can complete the quest before siding with any faction (actually, for the sake of ruputation, I would recommend finish all quests for both side before siding with any faction. Because those quest give a lot of reputation - much better than what you can gain from one day worth of reputation daily)
Eventually, you can side with any factions but still max out reputation for both camp (already got two of my characters done with that, working on 3rd now)
1. The amount of rep gained with the side you choose.
2. The raiders can get the plasma rifle, slugbuster. If the player treated Ra-Ra nice.
3. You get an apparel set for the side you chose.
After that there is no difference because you can eventually get allied with both.
I am working on four now and still aint reach allied with settlers because Ward keeps screwing me over and not giving any rep. My 3rd and 4th characters are literally catching and pass the first two in settler rep.
Based on my personal experience - if you found the npc (Ward, for example) start talking about the incorrect response (which lead to no reputation point) despite you choose to give up reward - leave the chat immediately then start over. I used to have the very same issue with Ward, but now I'm paying attention about his response and decide should I restart the talk again.
Probably some kind of script bug (Bethesda side) cause that - the same thing can happen on raid quests.
Literally linked in the post below your OP, I'm going to assume you don't know how to use google docs, click on the red button at the bottom that says "gaining reputation", it gives you the exact numbers for keeping the gold, sharing it and splitting it.
