Bethesda has no problem with everything clipping into everything. I seriously doubt that's the issue. I mean, I literally clipped into a rock that was already clipping into another rock, and then fell into the void.
I still suspect it's related to how the animation framework is done in Creation Engine right now, related to Skyrim's main hand/offhand system from 2011.
Yes the master hand is left. I could never played CS with the L/R inverted.

Pip boy takes its space on the outside of the arm, the string would fly past the inside of the arm. Even if it did clip, you wouldnt see it anyways, because the animation doesn't even show it.

Exactly, but the bow, unlike other weapons, is left handed.
It's mind-♥♥♥♥♥♥♥ to people who played/play competitive FPS. It's like people playing inverted vs not inverted.
It's also annoying for me, having done archery training for my right-handeness.
