Any reason to use Story Deck?
Do you gain a better rating or anything else for choosing Story instead of User deck?

There's no mechanical incentive, if that's what you mean. There are, however, plentiful bragging rights.

it's more fun I think especially if you watched the show but other than that I see no difference except Its way harder since its based on the show decks so the decks are supposed to counter each other, The story decks heavily depends on RNG

Yeah, figured that would waste too much finite gaming time unless you acquired something for the challenge.

I plan on making "sanity tweaks" with custom decks once I fill out my collection. In a match, say between Kaiba and Yugi, the spirit of Kaiba's Blue Eyes stuff would still be there, but I can run that particular Reverse Duel prepared for all of the incredibly unfair Swords/Raigeki/etc that Kaiba otherwise doesn't have any defense against. Could probably farm Yugi pretty easily with a bunch of Link monsters if the game will let me, but that's not very thematic, and it's a much greater puzzle trying to use cards from that campaign's generation to make a better campaign deck.

The story decks are a lot of the time just really bad, which can make it a challenge I guess? But also the challenge sometimes just comes down to how patient/lucky you can be. Stuck on the Jack/Dragan fight just because Jack's deck is outright worse and is countered very thoroughly. I'm being stubborn and ramming my head against it until it works, but wouldn't recommend it if you want to actually enjoy yourself.

I had the hardest time on the reverse duel of Judai vs Zane, had to quit and play again many times just to get that luck needed to win. Zexal onwards I just used a custom deck to speedrun the campaigns as I don't really like playing the pendulum and link story decks that I'm not familiar with

It's just to play the deck used in the anime except the writer of the anime can't set the order that cards appears *cough* *cough*
