I got halfway through and decided to go back to the Otago - now I can't get back tot he elevator that brings me to the basement. There are only two elevators - one going upstairs which you can access and the one going to the basement which is behind a locked door.

You don't seem to be able to get to the basement via the top levels once you have reached the basement because of the locked door you mentioned (which is kind of annoying because it locked me off from a datapad). Instead, reload before deployment and on the deployment screen before you start the mission, on the deployment map you need to click on the basement levels and deploy your APC down there. I guess they didn't have time to code in you ferrying the APC up and down the vehicle lift.
