That's what usually helped me. Same goes for one soldier not taking cover while the rest of the squad is hiding ^^
I just reload to before that rest and find another spot to rest later
It only happened once for me, luckily, in nearly two full play-throughs. As you said, it happened to me after resting. Not a normal rest though, it happened right after I rested in a non-secure room.
After I killed the cultists that ambush you in the upper floor command centre, not long into mission 3, both the doors that the cultists come in the room from were open, with green lights, yet the rest option popped up, so I used it. Afterwards, on the way to the room with the first guardian, every time my squad saw any other cultists, they opened fire on sight, even if they were really far away and undetected.
