right after the cut scene were you activate the cerberus protocol , the game tells me to escape the server room and take cover. the games seems to pause itself and i'm unable to continue. is this a bug?

You'll see a yellow circle to your left, you are meant to hide there.
You might have to do it a few times; If you see a green dot, that means she is heading for cover, if you see a white dot - she won't be in cover.

I got stuck the first time through too. For whatever reason the dot wouldn't show up when i tried to hide behind the box. I just reloaded and it worked fine
