I also don't think I quite fully understand why or how Harper's headaches work the way they did. Again, didn't find all the "Things" so maybe that's explained somewhere.
Although, i will stress that he let her go with us (or at least his synths did) because if he didn't his "work" (as he says, she is the culmination of) would die with the nukes. It's reasonable to assume that he didn't know anything about the nukes until we did (if he was even still alive by then), so gleefully handing her over to us is most definitely a impromptu decision by his synths, not what was "planned".
And so is obviously Cassandra.
I'd assume that Cassandra isn't just Cassandra anymore but rather something like Kerrigan from Starcraft. Being somewhat possessed by an Xeno hivemind but hiding it because it knows the planet is doomed and needs to get off the rock aswell to survive.
At least that would be my educated guess.
