Alien 3 confirmed that the xenomorph take element from their host so large host make large xenomorphs.
This games follow the lore of Alien: Sea of Sorrows. In it the xenomorph "wake up" after whipping out all life that can be host.
The original creature on this planet was huge and the xenomorph took that. Then they "Slept" with no viable host.
In Prometheus, the black goo was kind of a defensive mechanism to protect the eggs (which makes sense and can be seen in multiple forms on Earth, particularly the Pieris brassicae who's eggs can induce localized cell death by releasing salicylic acid)...and yes I had to look this up but I swear I'm not a nerd.
