Where are save games stored?
Do they go in the Steam cloud? Or is there a location on local harddrive?

That's where the game is installed, not where the saves are.

%localappdata%/GSS2/Saved/SaveGames

in my case the saves are stored there as its my game hdd

Where it's installed shouldn't matter. I have my game installed on a separate drive as well but the saves are still in the data folder for the user on the system Drive. This is also where the devs will point you too if you need to send them a save file. You are literally the first person I have ever seen claim that the saves are in your installation folder but good to know.
