Why do you store so much? Throw it out if you're not going to feasibly use it and you think it's causing lag. There's no constant drain on resources so there's no reason to horde massive amounts. It's all free and infinite resources (made of 1s and 0s so no physical value) you can get anytime you actually need it. Once you've crafted your kit and built your base there's nothing to spend resources on except ammo.
You don't have to literally throw it out. Use it to craft stuff for XP and then delete the stuff to get half back to craft some more. Basically turning all your excess resources into XP.
I have a cabinet for each resource and I set up electric deep miners on every resource type. Then I use the hopper on the miner as my "Oh, I need some extra _____ today." Even that is kind of overkill in my opinion but it fits nicely in my workshop which lets me build whatever I need whenever I need it.
