Your extractors will attract animals to attack them just like you the player does. If they wander close they'll attack.
Most likely series of events was the extractors completed drilling out the exotics so the deposit is now empty. Then some animal came along and ate your extractors with the exotics in them. Thus extractors are gone, and exotic deposit is gone.
Solar panel and batteries do not aggro animals so they didn't get eaten.
Defending your extractors is pretty simple. Either use a creature deterrent, or build walls about 3 squares away around the deposit so the animals don't wander close enough to agro on the extractors.
