It helps to make an enclosure. I usually build a 2 x 2 room. Or if I'm in a mission, I always have enough building parts to make a 2 x 2 house.

this is a screenshot from my last mission, nightfall survey. For some reason, I couldn't find any babies where my main base was. I found this moa when I stopped to mine exotics. Room has no hedgehogs for it to kill itself on ;)
As long as I kept him from darting out the door when I entered & exited, he was safe as kitten. The entire 2 x 2 room was surrounded by fortification walls with spikes.
One work around trick for that is to not have the items placed when you bring in the animal. So the animal just keeps following you directly. Then once you have the critter close to where it will safely tame you put down it's bedding and feeding troughs.
