Make sure you are at least 10 floor squares from any rocky outcropping. (no mountains nearby)
There is a known bug where they can't path properly to the bed/food when they are near mountains and stuff.
WHY DO TAMED ANIMALS DESPAWN FOREVER WHEN SHUTTING DOWN THE SERVER???
If no one is on the server the animals will despawn, even with time in-game paused because no one is playing.

Its true and solution for the problem. Away from Mountain work it all, Animals walk, sleep and eat. Thanks guys.
It's because your pathing will be weird as I doubt the AI can handle a tactic like this. If it confounds predator AI, it will likely confound mount AI.
Height does not count as distance, you need to stay away from mountains. The full FAQ:

My juvenile / tamed mount does not eat/drink/sleep
When troughs, beds or animals are placed close to a mountain or in a cave, they do not work. The animal cannot find a path then, even if everything is placed on an elevated floor. Keep a distance of 6,7, maybe 10 floor tiles to the mountain. That also means that if you hop off your already tamed mount close by a mountain, it will not find the path to a well placed trough.
Another reason might be the trough placed too close by a wall or another obstacle. To move a water trough, better fill your canteen from the trough, move the trough, fill it with your canteen again, and maybe also lead your animal close to it. If nothing helps, it's said it helped to smack it with bare hands!
I left my juvenile at home within fences and it disappeared!?
A Juvenile's measurements become slightly larger at the moment it grows up. Because they sometimes stand by the fence, they suddenly stand upon it when they grow mature (I saw it happen for a buffalo at least), and so they're free to leave for a walk and may get killed somewhere (they like to drink from rivers). Prepare for this to happen if you're not around when taming finishes.
How to feed while on a journey?
Yes, you need to take a food trough, food (wild berries or similar), water trough and (your) canteen to fill it with you (or let it drink by a river, that should work too). A bed is not required once taming has finished.
