The reason why you can't jump is staying true to the source material - the original console limited N64 version didn't allow you to jump and had levels designed around that idea and limitations, so in this version, you can't jump either in order to not break a level design.
As for looking up and down, it's far more questionable of a choice in this version, but the idea is essentially the same - the original on N64 didn't allow you to do it, so this one doesn't allow you to do it either (it might be that developers had to choose between annoying people with shots not going where they aim on Y-axis - cause if that did, that would break some levels, again... and just not giving players control over Y-axis view at all and they went with the latter). I've created a hack that actually writes rotation from Y-axis to camera rotation, but it has a lot of issues, as elements like skyboxes were also written around the idea that you can't look up and down and remain fixed with a camera instead of the level itself.
I guess if you really want to look up a down, you'd have to convert it to Doom 64 Ex or just screw it and play Brutal Doom 64 - both are saves and config incompatible and you will lose and ability to unlock achievements and steam cloud.
