Just lost my progress mid run, whats causing it, why it happens and how to fix?

Played my favorite build using the shield that shoots lasers, i've finished asphodel when i guit the game through the menu while i was on the "break" room after a boss fight.

When i go into the same saves, my progress didn't get saved, im still on the same map.

I also have another problem, everytime i try to delete a save, it doesn't get deleted. Basic save system btw.

Why don't you have steam cloud enabled on your account? You wouldn't have lost anything. Or you do have it on and deleted it trying to delete saves....sounds like the later. Why even bother? Save files are tiny.

You can't save in the middle of a run. If you quit for any reason you'll go back to your last auto save in the House of Hades.

That's incorrect. The game autosaves after every encounter, and the 'Quit' option allows you to resume the run later. The 'Give Up' option replaces the 'Quit' option when you take damage during an encounter and functions like you described, and you then need to finish the encounter for it to revert back to 'Quit'.

It is enabled, my save from years ago still works.

You can if quit the game after an encounter or if a chamber is safe. It will replaces the give up button.

Quit button should be autosaved but my game auto saves is fked because thank you hades.
