Magera gets 2 alternative fights, to mix things up.
Bone Hydra gets 2 alternative aspects. I think Summoning or purple "spell" casting.
Elysium took for ever (about 20 full playthroughs) until they got 1 additional move which is not hard to evade.
Just learn how to evade their movesets and you'll be fine again.
(Edit: There's videos on youtube for it, like all bosses 0 hits taken.)
And if you use heat level you can even fight the 3 of them together.
If you don't like it, play in god mode, the game will get easier with each failed attempt.

By "gemstones" I assume you mean diamonds, because gemstones are a different currency that you accumulate at a MUCH quicker rate. Diamonds can be used to buy stuff from the House Contractor, next to Hades' desk. Mostly music sheets, but I think maybe a few character quest/story-related unlocks as well...?
And maybe you have to talk with skelly? I'm not sure, but I can already use titan blood and I only got past bone hydra once.
Once you have all 6 weapons unlocked talk to Skelly. You might need to have used each of them at least once. Bosses will vary up a bit even without making it to the end. You'll soon learn their patterns while working on how best to try and configure your weapon and cast through a run.
Try not to get frustrated, it is both a learning process and keeps you focused on expanding your mirror upgrades and keepsakes. Early game you should use boons to experiment with, while focusing on gathering as much darkness and nectar as you can get your mitts on, and gathering plus upgrading all of your keepsakes with runs to make them as effective as possible. Side quests (list of prophecies) are also beneficial while building up strength and experience.
If you have problems with Hades try the Anchorn trinket. It blocks the first 5 hits in a boss fight, which reduces damage taken by 100-200. It's basically a free full health bar.
Each weapon gives for each heat level each reward once.
Bow: Aspect of Hera level 1
Mirror +50 damage when a cast is inside the enemy and the auto reload for the cast.
Attack: Ares Doom
Special: Athena (deflecting all missiles in a 90° cone in front of you is fun)
Cast: Posidon, Artemis. 3rd choice Dionisus for AoE
Dash: what you like
God Power: Artemis is nice to finish bosses and ignores shields. Downside it needs to be fully charged to be any good.
PS: If you get Artemis legendary +2 casts you'll deal absurd damage.

Edit: Getting Strong Drink early in the game also allowed me to keep the Pom Blossom through the first 3 areas, then I switched to Evergreen Acorn against Hades.
