Just got this prophesy from skelly to beat him up with the sword to kill him for good.

Is there consequence to this as I havent finished his heat quests - if he disappears can I still complete these?

But yea, you'll still be able to complete the other achievements related to him. In general, there's nothing you can do in this game to block yourself from obtaining any achievements, so don't worry. Feel free to ask if you're stuck with something, as sometimes combination of RNG and requirements may seem like something's wrong but usually all you need to do is just keep playing.
